Stalin's crimes were done in the name of extremely rapid industrialization, not Atheism. He granted greater freedoms to the Church during WWII. Even still, the cult of personality he had established dangerously resembled religion.

In all fairness, atheists are more likely to critisize the actions of those who believe in God. And to be honest, why shouldn't one be able to? If you are Christian, you would think that the people who believe in the Torah and Koran believe in the wrong God and hence would be just as critical to the writings in those books as any atheist. But when it comes to your own religion, you ultimately assume someone is being disrespectful.
